When Logan wakes up on the Mistress it's a bit of a mess with Haytham. Give it half a way or longer and you'll see Elissa looking surly, annoyed, and dressed in men's clothing (if he can get her hands on it). Sitting the most unlady like, and wanting a god damn cigar.

He'll be rummaging around for her journal later on. Feel free to bother him or miss the point that this isn't Elissa.
